I have observed that upgrading a Win98 machine to 2000 or XP will break
MSDE, this was pretty-much expected but my question is what the most
graceful way to repair/reinstall MSDE is? It seems like a real mess.

not that simple and clean... a lot of unneeded win9x stuffs will rest on the
pc, potentially breaking the new OS stuffs..
I'd not recommend it... but... try re-installing/fixing the MDAC stack to
see if helps... reinstall it by downloading it from
http://msdn.microsoft.com/data/mdac/downloads/default.aspx ... if you are
now on WinXP sp2 you will not be able to reinstall MDAC 2.8 sp1, but you can
try fixxing it as described in
http://www.macropool.com/en/download/mdac_xp_sp2.html ...
