What is the correct way to pause and restart SQL Server
2000 Transactional Replication?

For a single subscriber stop the distribution agent for that subscription.

For all subscriptions on a single publication, stop the log reader agent.
There is a caveat with stopping the log reader agent - your transaction log
will grow
