We are working with our hosting company and would like to have to have
exclusive access to the Report Manager. Is it possible to make a copy of the
ReportManager and ReportServer directories, put them in the directory of the
hosted web site, and then make those into applications in IIS? The goal
would be to be able to customize the look and feel as well as have only our
own reports in there.

for the moment RS support only 1 instance.
so, on 1 server, you have only 1 RS instance available and 1 repository.
You can create more then 1 virtual folder for the reportserver folder or the
reportmanager folder.
But all your user will access the same repository, so your security is
important to insure that each user can view only his own reports.

To completly customize the look and feel, the best way is to create your own
front end application in ASPX.
