visual studio .net setup : difference between web application and web site

I want to use the web application project. However when I do I do not have
the copy web function. I can use the create a new web site but it does not
allow me to set the visibility of files. Does anyone out there know this:

If a web application is on a web site why is it not a web site? And how are
you supposed to transfer this web application to the hosting site if there is

Web Application Projects are meant to resemble the Visual Studio .NET 2003
web project. Check out this MSDN article:
