I realize that MySQL is often used to store and validate passwords, but
still, regardless of what you're using for validation, how do you protect
the files that you are trying to password-protect?

Sorry you meant the content. You can try to encrypt that over placing the
content outside the public folders.

Then you can own the server and be the only root admin and have the server
well fortified.

Otherwise you need to "trust" with your "lawyer" the web hosting service and
their personnel.
