Thats very nice for a newbie :)
hhhmm well you are in a tough spot right now, usually
you want to keep elements that are repeated throughout all sections in a
separate movie and load the others on top with the content for each
section. So your border, logo and background would be the base so when
you load the others you don't get the flickering and you can control the
content animation.
To convert each fla into a movie clip is not hard.
1. create your new fla resize the canvas to your content
2. open the fla you need to convert and make sure all layers are unlocked
3. select all frame on the main timeline and copy frames
4. on the new fla, make a new movie clip and paste frames into the 1st
frame of the movie clip
I still recommend you to consolidate the repeated elements on the main
timeline on its on layer and movie clip.

Select all your frames, then CTRL+ALT+C (Apple+ALT+C on a Mac) to copy
frames. Go to your new document, edit the movieclip you created, then
CTRL+ALT+V to paste frames (again, Apple+CTRL+V on a Mac). That's it!
BTW - it is best not to cross post to multiple forums. Might seem like it
improves your chances of an answer, but it actually makes it harder to help,
as someone might not be aware of advice you got in a different forum, and in
some cases wastes the time of people who answer, as they may be duplicating
what you have already been told elsewhere.
