Hi
I have set up an FTP server using Windows 2000 server and
the version of IIS that came with it. I can, externally,
connect fine by IP address. How can I connect by FQDN

You will need to set up DNS (Domain Name Service) support for your chosen
FQDN, such that there is a translation available from your domain name to
your IP address. Your network administrators or ISP support should be able
to help you set that up.

You need to update your DNS records so that there is an entry which
maps to ftp.company.com

If the DNS entry for the domain name company.com is managed for you by
your ISP then they shoudl be bale to do this for you.
