I need to set up a central instance of FTP, that can be used to set up
multiple FTP sites on remote servers via UNC paths.
Can anyone tell me the difference between creating a New FTP site for each
UNC path, or creating virtual directories to each UNC path.
The example that I have looked at has an FTP site with its own port number
for each UNC path.

One site with multiple virtual directories can work if you need
accounts to be able to access multiple server locations. If you
isolate users you could also have a user account for each server as a
virtual folder. The benefit is easier maintenance, the drawback is a
single site with no ability to have different settings for different
sites.

Multiple sites requires either separate ports or separate IP addresses
for each site. Separate ports menas the FTP connection has to specify
the port number, which may play havoc with some clients. Multiple
IP's means you need an IP for each site, if these are public IP's you
may run out.

You don't mention operating system, which might make a difference on
what you choose to do as well.
