'normally' when you set up a vpn tunnel everything goes through it. though
if you have a smart enough router you can tell it that some traffic goes
through the router and some goes directly outside... but that is a network
setup question, not something to do with the ftp server itself. you might
want to check with a group that knows your router or specific vpn software
on how to check the routing... it will all be up to how the network routes
the data, the iis/ftp or even the client ftp program will have no control
over it.
