Is it possible in IIS to set up ftp so that an admin sees all the files
that are uploaded to a folder while individual users see only the files
that they uploaded and no others? Or would the only way to do this is
to set up separate directories and use isolation mode?

This is possible using ntfs permissions; give everyone write permissions and
only administrator + "creator owner" full control or modify permissions.
